Jonathan Moore studies how the adaptive immune system—the branch of immunity utilizing B and T cells and conferring resistance to many common infectious diseases—evolved to be. To this end, he examines the similarities and differences in the genetic regulation of immune genes in sea lamprey and bony fishes. Of particular interest is a lamprey gene functionally like antibody genes but with no evolutionary relationship to them.

Additionally, Jon has an abiding interest in mathematical biology and bioinformatics. In particular, he has worked in gene structure prediction, the prediction of genetic regulatory elements, the use of graph theory in the study of evolution, and horizontal gene transfer.
